That would be great!  Perhaps you can also steal some ideas from the "cwb-align-import" script in the CWB/Perl package? This script is designed to import pre-existing alignment information without going through the old "cwb-align" trick.  I recall that you started adding basic documentation to the script yourself, didn't you?

One possibility is for your module to provide an input file in suitable format for cwb-align-import; or you could copy some of the code if you want your module to automate the complete encoding process.
