I think that instead it is the *permissions on the registry file on your desktop* that might be the problem. If the web server can’t read it, then it will create an empty file instead, and the HOME directive cannot be found in that empty file.
Can you check that the user www-data has access/permissions to read that file?
(The parallel issue that I mentioned, regarding the readability of the data directory, will also arise as a problem, but at a later step, so I advise you to amend that as well while you are at it).

If the data directory is under /home/user, then maybe the username that the web server runs under (www-data) doesn’t have the right permissions to access it? Check ownership / permissions. (and consider putting it somewhere other than the /home tree, perhaps)

I've checked the registry files from lcmc & bncsampler and they seem like mine
